simply “updating” the craftbukkit version does nothing. the plugins will work if the API matches, if it doesnt, then you need to fix the plugin to use correct API. factions works fine with 1.6.2 bukkit, which means your problem is different. care to explain problem/paste error?

The only way I could think of is to remove an re-add them but I am afraid of losing the plugins configuration (JSONs) then. Of course I could manually save these but that seems not to be a very elaborate way (also manually downloading and replacing the JARs createt from AMP with specific version names).
